Do you guys agree that this power supply wiring is non-standard and that even replacing it with an external power supply may fry the system?

At this point, I do not care if the power supply is internal or external as long as it is quiet and does not fry the system.

I see 4 yellow and 3 black wires going from the PSU box to the main connector that plugs into the motherboard. It looks like some of these wires are than tapped into other unused plugs whereas a normal computer will have like 20 or 24 depending on the type.

I have open the power supply and found that the fan is hardwired into the power supply. The wires are also hardwired into the fan.
Was this expected or do they normally connect with connectors?

Could also try the 7V fan mod:

Since it looks like the fan is soldered to the board, you'll probably have to use a resistor.

Understand that if you do these modifications to make your fan run at a lower voltage, you are also lowering the CFM of air that it delivers and risking an overheating problem.
