I have a client that wants to put a (3) pay phones on a Merlin Magix phone system. Is this possible...Do they plug into analog station ports?

Yes, pay phones (the privately-owned) ones do work on traditional analog station ports. It's not legal though if they are true public telephones that collect money. There are pretty strict FCC and state guidelines in place for pay phones.

So to answer your question, yes they will work but it's not legitimate.
