Our system was running fine til recently when we replaced our superconsole 1000. A day or two later some people were not recieving wake up calls. Then ALL of our forth floor (and some random lines on first) can not be called nor can they call front desk or anything totally dead.

The superconsole shows Major Alarm. The rooms that can not be called or call to anyone say 'bsy out' we can set a wake up call but it will not recieve it.

On the SX 200 two lights flash: ALARM and CAUTION.

Can any one help identify this problem or solve it?

Sounds like the portion of your system that runs the fourth floor is down. Either that or the feeder cable to the 4th floor has a dead short.
If the display shows the phones are 'busy out', then you won't be able to set any features to them, until you correct the problem. I'd start by looking at the condition of the line cards. Actually, you may want to start by calling a service tech. By the way, changing out the SC1000 had nothing to do with this problem.

While you are waiting for the Mitel tech to arrive: What model of SX 200 do you have? Cabinet(s) like; washing machine(s), computer cpu cabinets, or microwave oven(s)? And fifty5footer is correct that changing out the console had nothing to do with the present failure.
And, welcome to the forum! I can see that our answers are not much help, but your problem seems to be serious enough that you need professional on-sight help. Sorry, John C.
