I got a ONYX VS and 4 phones for free. I was thinking about installing this in my home for a home phone system. My background is IT and cabling but not much experience with phone systems. But I am really excited about trying to learn this.

Where should I start? I got it mounted to the wall and that's as far as I have gotten.

I also have a small 14"x14" PC that says voice mail and 2 small black box's that I was told would allow me to connect 4 analog lines and I could use regular phones or a Fax machines with the system

My entire house is wired with at lease 2 CAT5/CAT6 drops to each room and has 2 residential lines comming in from SBC.

Are you using the CAT5 for voice? If so did you terminate it on both ends in 568A or B? I think the VS tails out on an Anphenol doesn't it? If thats the case you will have to make sure your pairs match up on this 2 pair phone system. IE if you terminated 568A the the middle 2 pairs will be good to go. If 568B you will have to match up to the green pair as opposed to the orange pair. If the wire is just hanging you should have no issues at all after terminating it.

I patched them 568A, Its almost 100% CAT6 or sheilded cat5

I know its overkill but it was free leftovers I havn't had to by anything other than a punch down tool

My main question is how do I wire this thing up? I think can get in to program it but I don't know what goes where?

Do I wire these phones/lines to the Punch down block or to the black boxs on top of they system that have 4 ports? Also where do my 2 incomming lines come into the system?

I ordered a manual and am waiting for the hard copy.

Your lines go on the line card that has the 4 ports which will be on the left side of the KSU, your sets go on a m66 block that has a 25pr amp end that plus into the station card on the right side of the KSU.

Do those stations need all 4 pairs punched down on the block or just blue and orange pairs which is what my lines comming in are.

I think I might have figured it out, When I looked at it yesterday I think I have a live analog phone line puched down to the 300 extension. I think this is why I only see welcome on the displays. I havn't had time to mess with it. But i'll play with it this weekend and see if I can get something to work.
