I have a CICS with 7.1 with Caller ID with a Call Pilot 100 3.1 hooked to it. Auto-Attendant picks up 0 rings. When you dial an extension 222 or any of the extensions(9) it goes directly to the mailbox voicemail (does not ring phone)(we want it to ring 4 times then go to there mailbox greeting) but if you intercom the extension it rings 4 times and there voice mail greeting answers. Any ideas?

That doesn't sound like the problem. I don't think it could have been at "0" before.
These sets have 2 intercom buttons?
Is the call going to THEIR mailbox or General Delivery?

Is the phone idle or in use when you try to transfer?
What is the transfer recall timer set to?

If you have the AA set to pick up on 0 rings no phone will answer. You have to set the number of rings for the AA to be higher than that of the phones and you need the lines programed to ring on the sets and then have the set cfna to vm.

Ok I reread your initial post.
The only way an AA call will go direct to VM without ringing the set is if the mailboxes are setup without an ext (phantom mailboxes).

From everything you say, it's set up correctly. Time for a reboot.
