I know now how to change the amount of time a message is available until it purges, but does anyone know how this effects messages that are currently in the system? and then how does it effect saved messages?

The purge only affects deleted messages and happens at what ever time you specify system maintenance. The message retention is what will affect saved messages.

Saved messages are not affected by these timers
