Is there any place in the eManager where I can schedule CIX data backup?
Right now I am running backup manually.
I am running eManager Version 5.20b21.

There s no auto backup for the CIX. Toshiba created a backup device that I believe would allow you to automate a backup.
In theory, you would primarily want a backup to reflect your lastchanges, so while doing programing, it wiould be good to get into a habit of doing a backup.
There are other things that a backup would store, such as speed dial numbers and the MSG Waiting light, but as long as you make normal backups the important programing will be available if the system crashed.
