what i need to know is can it be fully networked or just linked via SIP trunks?

You can not network the 2 systems together as of version 4.0 on the 5000 which is the last version I checked with. This may change or may have changed in subsequent versions. The HX5000 is up to version 5.

It has changed and Mitel has documentation on the knowledge base telling what steps must be done to make it work

You can not network the CS/HX 5000 with the Mitel 3300 at all, you would need to setup the sip trunks. Our inhouse system we are in the v6.0 beta trial and there is no plans to network with the 3300.
