We use Inter-Tel 9.115. Is there a way to change what direct line is associated with a circuit using the Inter-Tel Session Manager?

Yes. You would make the change within the call routing tables.

I think I may need to explain our situation in further detail. Our guy who use to run our phone system has left and I have been tasked with taking it over. An issue I have come across is that we have old documentation in which we have lets just say 40 direct lines. Of those 40 I know what circuit 38 of them are associated with. When I call the 2 numbers I can't locate, the numbers ring without end. Indicating to me that they are active numbers but don't have voice mail setup. I am unable to find anything within DB Studio Session Manager that would indicate a list of all of our direct lines and what circuit it is associated with. I have been able to locate an extension to the circuit but I need to know what these last two direct lines are attached to so I can set them up in the office. I found the call routing table under System>Trunk-Related Information>Call Routing Tables and then there is a list of 1 through 15. All numbers are blank except for 1 which only has a ring type of single with all other fields blank. So, either I am in the wrong place or this was never set up. Unfortunately, I do not have any formal training on this system.

All of your DID's would be in the call routing tables. If there is nothing in there and you are unfamiliar with the system, you will need to contact your vendor or a technician that can help you make heads or tails of it.
