I am required to upgrade a bcm 450 R1 to a R6. I see kits that go from R1 to R5, R1 to R6, and R5 to R6.
Do I have to upgrade to R5 first then upgrade to R6?
Has anyone done this before? Anything I should watch out for?

You can go straight, only the BCM50 will an R1 need to first go to an R2 or R3 before it goes to R6. After the upgrade and all seems well do the R6 Image patch as well in case you ever need to do a level reset which will keep it at R6 instead of reverting back to R1. Make sure to also do the latest patches. Read this too: BCM50/450 Upgrade

Thanks for the Guide. It did not mention whether it also upgrades the Call Pilot. Is this a separate upgrade?

Callpilot will be included with any upgrades or patches since it is part of the BCM unlike the 100/150's.
