I know this is more the a phone issue and I'll probably post this in a networking forum as well. But I wanted to start off here since it really effects the phones the most.
To start off we recently moved offices. We moved the phone system and all the IP phones. But we used all new new Adrtan switches for everything.
A main 1524 for servers, phone system and then connected each of the Daisy Chaned Switches to it. (One for Workstations, 1224 POE ones for the IP phones).
Network is really simple no loops or anything out of the ordinary.
Since we moved randomly the network goes down for a few seconds. Someones once a day, sometimes every other day. Some days nothing at all. (of course it could have happened after hours)
On a windows workstation you'll see Outlook popup complaining it can not communicate with the exchange server.
The phones all go down and reboot because it cannot communicate with the server.
There is nothing in any of the Adtran logs at the times this happens. It comes back fairly fast but waiting for the phones takes forever.
I've spend a lot of time with Adtran on this and they haven't been able to help at all.
A) Does anyone have any ideas which may help?
B) Can I change a timeout setting somewhere to prevent the phones from rebooting in the mean time. At least this will minimize the impact of it slightly.

So if I read your post correctly, each workstation is cabled directly to a switch, and each phone is cabled to a POE switch?
I would patch a workstation and a phone directly to the main 1524 switch and see if it exhibits any problems. It almost sounds as if you're losing the uplink from the other switches. I've never worked with Adtran switches, but almost sounds like it could be a spanning tree issue, or something of the sort.

I was thinking a spanning tree issue as well..
I've checked quite a few times that there are no loops in the system.
Also Anything attached to the main switch has the same issue. It's as if that switch goes down, only it never logs anything and thinks it's operating correctly.

Do the phones actually power off and reboot? That would almost indicate that the POE switch is rebooting.
I think the next step that I would take is to connect the phone switch directly to the 1224 POE switch. If it is in fact the 1524 that is causing issues, connecting it to the 1224 should enable the phones to retain their connection.

No they don't loose power, they loose connectivity to the phone system itself which causes them to reboot after a specified timeout. (all IP connectivity seams to stop on the main switch when it happens. Workstations can't get to servers or out on the internet. Basically anything connected to this main switch is dead. But the connection itself doesn't go down because the logs on the interconnecting switched never show it.
I have another switch which I was going to move all the Phone System boxes to and keep the servers on the existing one.
Although lately it has been really good. I am almost afraid to touch it, but I really need to get the audio conf server back up and working so I'll need to do something soon.
