Does the 012E module on an ACS R6 process caller ID name and number?

Yes, the CID is processed by the Line Port that the line connects to. So if you had for some reason an ACS, an old 206E (not 206EC) and the 012, you would see CID on CO 1-3, but NOT on CO 4-5 (on the 206 non CID module).

So if you stick with an ACS and 308 or 400EC expansion cards, you will be fine on the 012 stations.
