I am the site POC for getting a DS3 extended. My network manager already had the cables pulled and terminated by another group; it is good 734A Plenum coax (2 runs). I went to the demarc to hook up the cables, after unrolling them one cable is about 17 foot longer then the other. Is this going to cause any problems on a 350 foot run? It is no big deal to reterminate; I’ll have to get a pair of matching BNC connectors for the cable. The equipment gets hooked up tomorrow followed by a burn in and test period, so I do have some time.

No, you will be fine. I've seen them much worse than that before.
