I don't understand a city making the cost of a permit based on square footage, instead of amount of physical cabling.
Most times fees collected for licensing and permits are a source of income for the city/county/municipality. That's the sole reason for them doing what they do the way they do it.
Just like parking and speeding tickets, it ain't always fair but you have to put up with it because it's far easier than fighting it.

Put a smoke detector, or something that looks like a smoke detector, or a broken smoke detector, on the end of the wire. Now it's in use. Next question?

Ohhh, no. Not a smoke detector, that's a whole 'nuther can of worms. A tag will be fine.

Comment about inspections...
A few years ago, in an office complex, we ran some cat-5, plenum, supported and fire stopped as required. The inspector gigged it because he didn't think the fire stop compound was 'rated'. It was, and we proved it.
Right next to our wall penetration was a large open fire damper, with about 50 old style telco installed 25 pair cables bound with '12 cord' These cables passed through the damper opening, making it impossible for it to close. Pointing it out to him he said 'They are a utility, and can do what they want'

You should have set him straight right there. This is where you need to speak with authority and know and be able to quote the Code as necessary. That's the only way to get their respect.
Most inspectors have a low regard for LV installers because most have no idea what the code even is and have no respect for it anyway. If you show them that you are different they will be more willing to listen and discuss what you have to say.
We get invited to the inspector's Christmas party every year.
