The problem I am running into is when people call it rings 2 times before my phone system rings.

I have the extensions programed to ring on the first ring including ext 100 operator. The operator ext 100 also will not ring untill the 3rd ring of the incoming call. The lights flash on all phones on the first ring of the incoming. You cannot pick up the line untill it starts ringing on the 3rd ring of the incoming call.

I have shut down the auto attendant thinking this would help.

Sounds like caller ID is enabled like it should be if you have caller ID. The system is absorbing the first ring it receives to collect CID info to be transmitted on the second ring, which by sound to you is your first ring.
