I've said this repeatedly. On an Intranet or Private Network where you can control the traffic, then VOIP has some viability. But once you get out into the "cloud" all bets (and QOS) are off.
There is no way to guarantee that any particular packet will make it to the far end at all, much less on time.

I was talking to our IT guy today and he told me that Verizon and Comcast have been accused of intentionally randomly blocking SIP traffic. Apparently, they want to do this to make it appear less than reliable to the end users. I don't know how much truth there is to that, but it would make sense that they wouldn't want their competition to look good.

I remember back in the mid '70s my friend who worked for NY Tel told me that anyone that ordered Interconnect had their lines tagged at the CO (at least at his). The foreman encouraged the staff to short/disconnect/screw with the pairs at their convenience. This would make Interconnect appear unreliable. The repairmen were instructed to tell the customers that "If they hadn't left the Phone Company they wouldn't be having these problems."
I'm sure it was true, the guy had no reason to lie to me. Whether or not it was true at other CO's I can't say.
I also know for a fact that at some locations in GTE territory there was real animosity to any Interconnect - Including GTE CS (GTE's Interconnect division)!
Do I think the same people who did those things wouldn't do the same things with VOIP?

Most of the connectivity issues I have with the internet is the last mile. The core of the network in general is fairly stable.
Kind of likes phones. Very rarely is there a system wide outage but we've all had numerous headaches from the last mile.

I think its just going to end up as an additional package you can buy from them, "allow 3rd party voip" or something like that, plus the government will get a piece somehow....
would a vpn circumvent this due to the fact that it encrypts the data ?

If they block VoIP and ask for a fee to allow it, then they will do it for everything. VPN, FTP, E-Mail, downloads, etc etc. This is the basis for Net Neutrality, to make it so that they don't artificially impose tariff's.
Think of it like long-distance charges for the Internet, but services based.
They're about as bad as the software companies charging you for something you already paid for.
